Abstract
	O-glycosylation is one of the most requisite and ubiquitous protein post translational modification by which the oligosaccharides are conjugated to polypeptide backbone at specific sites. Proteins involved in this modification are synthesized as encoded by their genetic information and the function of the glycoprotein is determined by the O-glycosylated sites and the conjugated glycans. The identification of O-glycosylation sites has been developing rapidly in recent years both by experimental and theoretical studies. In the present study, we adopted a method to predict O-glycosylation site by integrating genetic and proteomic sequence information. Data for the analysis are taken from O-GlycBase v6.0, EMBL-EBI and UniprotKB/Swissprot databases. The prediction is carried out on the collected datasets by following jackknife procedure. As there is no predefined consensus motif identified for O-glycosylation, the preference of amino acids and codons within the window size of -3 to +3 positions of the glycosylated sites are computed. The analysis reveals the preference of specific codons and amino acids around the glycosylated sites. A prediction program is developed to identify the sites of glycosylation based on the preferences of codons and amino acids. Sensitivity, specificity and accuracy of our prediction method are 91%, 78% and 86% respectively. In order to access our prediction, a comparative study is carried out on prediction with some of the publically available online predictors. It resulted in high predictive performance. In addition to amino acids, preference of certain codons around the glycosylated sites might play a role in the glycosylability of glycoproteins and the methodology could be extended to study other such modifications in proteins to gain better insights.

Introduction
	Post translational modifications establish profound biological implications in many cellular functions and diseases [1]. Of the various post translational modifications occurring in cells, O-glycosylation is a multi-step complex enzymatic process associated with a number of pathways and it results in the synthesis of versatile glycoproteome [2,3]. After the translation of mRNA nucleotide sequence to proteins, glycosyltransferases catalyze the covalent conjugation of glycans at specific sites of the polypeptide chain called the O-glycosylation site. This process takes place in the nucleus and cytoplasm of the eukaryotic cells giving rise to multitude structural complexity of the glycoproteins which serve a wide range of biologically critical functions like immune responses, localization, inter- and intra-cell communications, antigenicity and various crucial recognition events [1-4].
Glycans attached at the O-glycosylation site are categorized into seven types owing to the foremost sugar residue attached to the glycoproteins and are found widely distributed across species in both prokaryotes and eukaryotes. O-GalNAc (N-acetylgalactosamine) is the most common type found in mucin glycoproteins as the first sugar and the carbohydrate chain is subsequently appended by different glycosyltransferaseas via step-wise pathways leading to complex core structures [2-4]. Apart from the most common O-GalNAc type, there are other unique O-glycans like O-Fucose, O-Xylose and O-Glucose which occur primarily in the epidermal growth factor (EGF) repeats and involve in the notch signalling pathway. O-GlcNAc (N-acetylglucosamine) is the most common modification of nuclear and cytoplasmic proteins which is found merely adjacent to the phosphorylated site constituting the protein function [5-7]. O-Mannose act as transmembrane linker connecting the extra and intracellular matrices and glycosyaminoglycan (GAG) in extracellular matrices [4,8]. All these glycans primarily serve as barrier by acting as decoys for receptors of pathogens and toxins, protective spread against proteolysis and any changes in their structural motif is associated with many pathological conditions primarily in cancer progression [7, 10]. Significantly,   these glycans serve as targets for tumor-specific antibody recognition and thus form the basis as cancer biomarker [11].
 NMR, Affinity based Chromatographic techniques and MALDI-TOF Mass spectrometric profiling has been evolving in recent years to identify O-glycans and their attached O-glycosylation sites [12-17]. Theoretical analyses based on amino acid sequence, secondary structure and average surface accessibility of proteins are carried out to achieve the prediction of O-glycosylated site to a better accuracy [18-22]. Some of the online predictors NetOGlyc 4.0 and CKSAAP_OGLySite effectively predict the glycosylated sites using different algorithms like artificial neural networks, position specific scoring matrix, binary profile pattern and support vector machine [19-22]. Also, significant effort has been made for species dependent analysis for the theoretical prediction of O-glycosylation sites [19-24].  
Though O-glycosylation is a post translational modification event, the primary structure of proteins is determined by the encoded genetic information. The encoded genetic information plays a decisive role in the secondary structural features of proteins and subsequently might influence the occurrence of these posttranslational events [25]. Some studies reveal that the usage of codons influences the secondary structure of proteins, their folding and hence the three dimensional structure [25-26]. However, understanding the nature�s secrecy correlating the codon preference and usage in accordance with the structural aspect of protein yet remain obscure and to be learned. Significant strides could be taken by integrating genomic and proteomic information which is crucial [27] in understanding some biological phenomena particularly the post translational modification event. 
Hence in the present study, we followed a combined analysis with the genetic and proteomic sequence data for O-glycosylation process. Although many predictors effectively predict the glycosylation sites to a greater extent from the protein information, a new initiative has been taken to predict O-glycosylation site by a combined genetic and proteomic sequence analysis. Jackknife is an efficient and discriminate algorithm in the prediction of several bioinformatics analyses [28-31]. In the current study, we used it for cross-validation.
Materials and methods
Data Collection: Dataset-I 
	Experimentally verified O-glycosylated protein sequences from O-Glycbase version 6.0 database [32] with their corresponding gene sequences from EMBL-EBI [33] are used as the glycosylated datasets (dataset-I). Data of dataset-I are limited due to the non-availability of the gene sequences for some of the corresponding protein sequences of O-Glycbase database. There are few redundant sequence entries found in O-Glycbase database along with some entries containing domains of repeated sequences. These redundant data are not included in the present study [32]. As a result, 161 protein sequences with 827 experimentally verified O-glycosylation sites are collected manually along with their corresponding gene sequences from EMBL-EBI and are used as dataset-I (positive datasets). 
                  Since the dataset of O-Glycbase database contains glycosylated site occupied by different glycans like GalNAc, Fucose, Mannose, GlcNAc, Glucose and Xylose, a suitable classification is done on dataset-I based on the type of O-glycan attached and the list of uniprot accession identifiers is given as Table S1. The percentage of occupancy of O-glycosylation sites with GalNAc, Mannose, GlcNAc, Fucose, Xylose and Glucose residues is found to be 72.9%, 18.74%, 4.95%, 1.81%, 1.2% and 0.36% respectively.

Dataset-II
One thousand human protein sequences without any glycosylation sites are randomly selected from UniprotKB/Swiss-prot [34] along with their corresponding gene sequences from EMBL-EBI and are used as non-glycosylated (negative) datasets. Since majority of the proteins in O-Glycbase database (dataset-I) are from mammals, the dataset-II is thereby collected from humans (mammals).
 Preferential Parameter
The frequency of occurrence of individual codons of threonine and serine is calculated at the glycosylated sites (dataset-I) Fg(X) and non-glycosylated sites (dataset-II) Fng(X) using the formula,  
                                       
                 X denotes the codons of threonine (ACC, ACT, ACG and ACA) and serine (TCC, TCG, TCA, TCT, AGT and AGC). Ng(X) and Nng(X) is the count of each codon at the glycosylated and non-glycosylated sites with m and n being the total number of codons of either threonine or serine. Preferential parameter (PP) correlating the two datasets can be calculated to find the preference of codons and amino acids from their frequency of occurrence using the following formula. 
                                                                                                                                                          
The occupancy of 20 different amino acids on either side of the glycosylated and non-glycosylated sites (-3 to +3 window positions) are calculated. Since the enzyme glycosyltransferase recognizes a site to be glycosylated based on the environing residues of the peptide chain [17], the window size of -3 to -3 positions is taken for the present analysis. It is also computed for the occupancy of all the 64 genetic codons with the same window size. The calculated PP values are verified for their statistical significance with a condition Ng(X) ~ Nng(X)  QUOTE  2� in each case, with � = QUOTE   Ng(X). The calculation of preferential parameter is done with the help of in-house developed fortran 90 programs. The normalized PP values from 10 times of jackknifing are averaged and are given in Table 1, 2, 3 and 4.  
Performance Evaluation
Sensitivity, specificity and accuracy of prediction are calculated using the following equations.
Accuracy = TP+TN / (TP+TN+FP+FN)
Sensitivity = TP / (TP+FN)
Specificity = TN / (TN+FP)
Here the term TP (true positive) indicates the correct prediction of glycosylated site; FP (false positive) denotes incorrect prediction of glycosylated site; TN (true negative) entails correct prediction of non-glycosylated and FN (false negative) denotes the sites that are wrongly predicted as non-glycosylated site.
 Results
The normalized and averaged  preferential parameter values shown in Table 2, 3 and 4 indicates the preference of amino acids and codons within the window size (-3 to +3 positions).   
 The positive and negative values in the tables imply the statistical significance for the preference of codons and amino acids around the sites (-3 to +3 positions). Positive value indicates higher preference and negative values imply lesser preference. From Table 1, it can be inferred that one of the threonine codon ACC (0.3859) and three of the serine codons TCC (0.5033), AGT (0.3910) and AGC (0.2731) have positive preferential parameter values and hence are preferred more at the glycosylated site than the other codons ACA (-0.2667), ACT (-0.2209), TCT (-0.4180), TCA (-0.1833), ACG (-0.1150) and TCG (-0.0783) of threonine and serine respectively. 
Out of 20 different amino acids, the most preferred amino acids within the window size (-3 to +3 positions) of the glycosylated sites are serine, valine, threonine, proline and alanine and it is clear from Table 2.  When the glycosylated threonine site is coded by ACC, glycine and glutamine are additionally preferred. If the site is coded by ACG, methionine, asparagine and tryptophan are preferred and for ACA, isoleucine, tyrosine, glutamine and asparagine are additionally preferred. 
	Also, if the glycosylated serine is encoded by TCC, glycine is more preferred instead of valine. Methionine and glycine are preferred for TCT whereas methionine, isoleucine, glycine, cysteine are preferred for TCG in addition to the above specified amino acids. Isoleucine and lysine are preferred for AGT and glycine, cysteine are preferred for TCG in addition to the aforementioned amino acids.     
The preferential parameter values for the 64 genetic codons within the proximal positions of -3 to +3 of threonine and serine are given in Table 3 and Table 4. It is inferred that the codons TCT, TCC, TCG, TCA, CCT, CCC, CCG, CCA, CAA, ATA, ACT, ACC, ACG, ACA, AGT, AGC, AGA and GGA have higher preference around glycosylated threonine. From Table 4, the codons TCT, TCC, TCG, TCA, CCT, CCC, CCG, CCA, ACT, ACC, ACG, ACA, AGT, AGC, GTT, GTC, GCT, GCC, GCA, GCG, GGT, GGA and GGG are found to be preferred more around the sites of glycosylated serine. Also, it can be inferred that the codons with their second base as C (Cytosine) are preferred more around the sites of glycosylated serine. Thus, the preference of specific codons and amino acids around the sites of glycosylated threonine and serine residues are revealed from our analysis.
Prediction and validation of O-glycosylation sites 
The preferential parameters calculated from dataset-I and dataset-II are utilized in the prediction program for the prediction of O-glycosylated sites using FORTRAN program. According to jackknife procedure, 10% of the dataset from dataset-I is averted randomly as test dataset and the preferential parameters are calculated from the 90 % remaining training datasets. These computed parameters (PP) are then used in the prediction program on the test dataset. 
Glycosylation site prediction is carried out using the PP values to a specific (serine or threonine) site accompanying the exploration of neighbouring amino acids and codons within the window size of -3 to +3 positions. Summation of these PP values is noted. In prediction, if the summed value is positive, then the site is categorized as glycosylated (true positive) whereas if it is negative (false positive), then the site is considered to be non-glycosylated. 
Validity of the prediction is evaluated following the aforementioned method of averting another new 10% test dataset (via random integer generator) from dataset-I to calculate the PP value for the remaining dataset as discussed above. Once again the prediction is carried out on this new test dataset and the process is repeated for 10 times on different datasets to calculate the error bar. Thus the prediction on 10 different trials correctly predicts 91�3% of  threonine  and 79�9% of serine as glycosylated sites.  
The preferential parameters (PP) from 10 times of jackknifing are averaged. The prediction percentage is enhanced by introducing an empirical value of -0.5 to the prediction magnitude. Interestingly the prediction on the glycosylated datasets yields 94 % for threonine sites and 88 % for serine sites showing an increase in prediction percentage which is the best result predicted for O-glycosylation from our genetic and proteomic analysis. In order to substantiate our approach, we predicted on the non-glycosylated dataset to calculate true negative and false negative and the prediction results in 83 % of threonine and 74% of serine sites as non-glycosylated sites.  
Comparison with other online tools
	The prediction performance of our method is compared with three of the publicly available online tools like CKSAAP_OGLySite [19], NetOGlyc 4.0 [20], and GlycoPP 1.0 [21]. The same  datasets (dataset-I and dataset-II) used in the present study are fed as input to all these servers which work on different prediction algorithms like support vector machine, artificial neural networks, position specific scoring matrix and binary profile pattern. These servers are able to predict the glycosylated sites and their true positive, true negative, false positive and false negative are calculated. The prediction performance is evaluated in terms of sensitivity, specificity and accuracy using the above parameters and the results are plotted as shown in Figure 1. Sensitivity, specificity and accuracy of our prediction method are 91%, 78% and 86% respectively. All the predictors are performed relatively well with the sensitivity of 80%, 86% and 75%, specificity of 70%, 68% and 65% and accuracy of 78%, 75% and 70% respectively. However, our method which integrates genetic and proteomic sequence information is able to predict with the highest sensitivity, specificity and accuracy.   
Discussion	
	In an attempt to identify the O-glycosylated site using genetic and proteomic sequences, the preference of codons and amino acids within the window size (-3 to +3  positions) are studied. Here, the synonymous codons of threonine and serine at glycosylated and non-glycosylated sites are computed and the present study reveals the predilection of the codons detailedly. The codons like ACC, TCC, AGT and AGC shows higher prominence than other synonymous codons at the glycosylated site. 
Secondary structure of silk fibers reveals the predilection of certain codons to possess specific secondary structure [35] and primarily their structural and hence the functional aspects of proteins are influenced by the codon usage [25-27] and ultimately the post translational modification [36-39]. Thus reasonable with the above studies, our analysis supports that the secondary structural features of glycoproteins are influenced by the usage of codons and amino acids. The degree of glycosylability of glycoproteins depends on the amino acid sequence [40] which is encoded in the gene sequence. Our analysis exposits the relative high preference of certain codons and amino acids around these sites and elucidates their indispensible role in identifying the O-glycosylated site. 
Analysis and several prediction algorithms developed in recent years [17-23] though yield better results from protein information, our genetic cum proteomic analysis resulted in the prediction of O-glycosylated sites with an increase in its prediction percentage. Our method of prediction yields higher specificity, sensitivity and accuracy when compared with other tools like CKSAAP_OGLySite, NetOGlyc 4.0 and GlycoPP i.e resulted in a better predictive performance. The algorithm will be converted into an online tool in near future with our in-house developed database 3DSDSCAR for glycans [41].
In spite of lacking consensus sequon for O-glycosylation, nature itself has cryptic information by involving certain preponderant codons around the sites of post translational modification. Thus, the O-glycan occupancy at specific sites could be identified from the genetic and proteomic sequence information. The present analysis provides a possible way to examine other post translational modifications in proteins with a deep perspective.
